He had 2 overs and shoves the missed flop. I suppose that he had 3 Q's and 3K's to win... but it just feels nasty to call a shove when the other person has air and lose.

Unlucky. He didn't make a bad move it's just that he got lucky when you called him. I'd have put him on an overpair in that situation probably so good call.
