I lead out on the flop, ~$1.75, due to the fact there's two to a flush and I'm always very stabby at paired boards in heads-up pots whether I have 2p/trips/air

Given his stats, and assuming a decent sample, his line is weird. rest of the hand is ok, you can valuetown most people here because Ax is a good part of his range, and 5x isn't, and you know the highest flush that can be drawn to is with Qc

is there a reason for the missing flop bet? 1.75 on flop 3 on turn c/c river

EDIT: DAMN YOU CR I WAS HERE FIRST!
2nd EDIT: I thnk the 38 is amount of hands?

yes.

I wondered what could he have, with 9/3 stats. I thought this is a PP like 100% of the time, something like TT for instance. I checked so he can bet flop, and if not, call turn bet. Maybe 38 hands is not significant enough?

I don't like the flop check; you raised AK preflop to hit a board like that - milk it.
