I feel so passive. What would you have done differently? I think I should have bet the river. Was I out of line calling the reraise and the turn bet? I just didnt think he had a set because he was playing it so strongly.

Weak.
Raise to at least $7 on the flop. 2/3 the turn. 1/2 the river. I don't know your read on the guy, but the ONLY reason to just call the raise on the flop is if you KNOW he's betting the the turn and you're gonna check-raise him so fast his dick falls off.
You're out of position. Keep the lead.

Whenever I am in this position (an overpair with a raiser) I am always afraid I am up against a set. How do I deal with this?

On that board 832 with 2 hearts and at the $25NL level I would NEVER fold AA in a heads up pot. Your opponent could easily be prepared to go all in on that flop with TT-KK, Ax hearts and possibly A8, 89 - who knows?

Personally, I would have jacked it up to 3-4$ PF... this way u deny implied odds for anyone to call with lower PP for set value - even if they do hit and stack you, they still lose $$ to you in the long run from making that pf call.
In any case, from the way u played it PF. I think you actually played it very well on all streets - some people may disagree because this is NL25, and at this level people are prepared to go all in with TP on any board or any overpair (so it may actually be more profitable to play this hand harder because the amount of $$ u gain from stacking someone that can't fold TP or an overpair here may actually surpass the amount of money u lose to the set or 2pair). But in any case, if this was a NL50 table or higher, and I took the same line that you did PF (raise only 4 BB), I would have played it almost similar.
The only things I would have done differently however, is that I would have bet this river with a value/blocking bet of about 6-7$, either that or cr all in on the turn, depending on the remaining stack size of the villian. I also would have bet the flop harder (about 80-100% of ps).
In my experience, Villians min raise on flop either means hes really strong or relatively weak compared to you. He could either have a set, or 99-JJ here, maybe even A8.. etc.. So basically he either has u drawing to 2 outs, or you have him drawing to 2 outs - on a flop like this your either way ahead or way behind. This is why I think flat calling his flop min raise is probably the best option here on the flop, because you gain more value from when u are ahead to a weaker holding by letting him do the turn betting, and u minimize ur losses when u are behind and drawing to a 2 outer (by keeping the pot small).
If you 3-bet this flop, most hands that you beat are folding (and therefore u lose value from when u are ahead), and your only really going to get called or re-raised when u are behind to the set. Although some people may disagree here, because this is only a NL25 game. But nonetheless, this would have been the way I would have approached the hand if it was a NL100 game or higher and I think this is the type of mentality that you should get into if you arent planning to stay at NL25 for a long time.
EDIT: Woops, after re-reading ur HH, I found out that this was Pot-Limit HE. In which case, some of the stuff I have just wrote may not apply - As I thought it was NLHE.

That s how I felt after I played it, I should have at least bet the river. I am trying to play as I would if it was NL100 as this is where I am trying to get to. I have been playing my overpairs really strong since this hand and have been stacked 3 times, and won none. Most of these were lucky donkeys with draws, top pairs, or amazing bluffs that hit the river ala http://www.pokerhand.org/?536673 . It has been a really crappy couple of days for poker, but I think I am still playing fairly well, and I hope to be on the $100 tables by the end of october.
