If you flop a flush draw with AKs you are a favorite against any pair lower than kings. For example if you have AKs and your opponent has TT, if the flop is something like 359 with 2 of your suite, you are 55/45 favorite to win against the tens. Same kind of flop when you have AKo should usually lead to folding if you can't put your opponent on AQ-AJ type of hand. Against the same tens you are 30/70 underdog now... So there is a difference because 2/3 of the time you miss ace or king on the flop...
